Sith Inquisitor - This is excellent. Because the supporting characters get personality and you get sucked into the world really well. Never have I been so annoyed not to be able to kill an NPC as Overseer Harkun.

Trooper - This one lulls you into a false sense of 'blah' for the twist. Because the beginning is a bit ... well you're very Republic and apple-pie. And playing you can't help but feel that a couple of Havok Squad are a little ... well they're not nice, and generally committing conduct unbecoming a Republic solider and then you find out why and wham! The wham works very well. Which is why this is under a cut.

Jedi Sage - Okay, so I'm probably slightly biased because this is the first one that I played so this is the one that got a lot of the initial wow. But at the same time, I love the character of the Jedi Sage and the story fits the character archetype like a glove.

Smuggler - I wanted to punch Skavik in the face, as intended. I liked the dialogue for the smuggler and I liked her.

Bounty Hunter - I really wasn't looking forward to this, but it was a good story. Simple, yes, but it all made sense and I wanted my revenge when the plot wanted me to want my revenge.

Sith Warrior - It's not actually bad, it's just less involving than the Sith Inquisitor one but with lots of similar situations.

Jedi Knight - It's just a bit meh. I'm not sure if it's the story, the voice acting or that the character, played light side male anyway, is annoying self-righteous.

Imperial Agent - yes, I know that overall the Imperial Agent story is one of the best ones, but the opening on Hutta is boring. If you ignore Kaliyo. And admittedly, you ignore her at your peril, but the rest of the intro story is so detached from the remainder of the Imp. Agent storyline that it's not funny and what you do doesn't really matter to anything else.
