TOS: Journey To Babel - it's the mixture of drama and comedy and Spock backstory.
TNG: The Inner Light - it's just ... I'm not sure how to describe it, or why it works but it just does, and it makes you sad and happy at the same time.
DS9: (The amount of time it took me to narrow this down was ridiculous) I've gone with the Improbable Cause/The Die Is Cast two-parter. Possibly just for the way it made me feel at the time, and the way I was deeply astounded and worried by the idea of the Cardassians and Romulans teaming up. (The other options are a wide variety of Kira episodes.)
Voyager: Meld. Yes, I know, but it features what I think is the best guest performance in the show and a lot of fun Vulcan stuff.
Enterprise: I never saw enough of it to comment. Or certainly not in the right order.
