The obvious one to go for is Kirk, Spock and McCoy. I don't know how deliberate it was, but they're very much a version of 'the heart, the head and the hand' in the way that the epigram of Metropolis has it 'The mediator between Head and Hands must be the Heart', with McCoy being the hands, Spock the head and Kirk the hands. The interesting thing is that, despite their deep disagreements, they are friends, and it's very rare that they threaten to stop this friendship because of their disagreements.
Then there's Geordi and Data, and the interesting thing is how Geordi is the crewmember who most often sees that Data is a robot (there being a difference between knowing, and having to check his wiring), but he's also the one who is most determined that he is not a toaster.
I have a soft spot for Odo and Quark's Odo and Quarkiness, because they're fun. And O'Brien and Bashir's friendship which is every man who has golfing buddies (or tennis buddies, or squash buddies ...), and it's one of the examples of taking something everyday and turning it just slightly sci-fi with the addition of the holodeck. But I <3 Dax and Sisko's friendship because yay, cultural depiction of a friendship between a man and a woman where neither party is attracted to the other, and also it draws on who she was in the past, while it's still clear that Sisko is friends with Jadzia as well as Curzon.
